Novoalign requires a license, so please go to the http://www.novocraft.com/products/novoalign/ and ask for permission. And remember put the License file to this bin/ folder.
Please must run bash index.sh to index the reference for Novoalign after putting the License file. If the reference index for Novoalign is not detected, SpecHLA will still use bowtie2.
